Does TwinCAT OPC UA server support methods calling? I guess not since it uses the tmc file to communicate with the PLC and I think only tags are included in TMC files.

Yes, according to the Beckhoff OPC UA Server manual, it does support method calls. I have not verified this myself via testing, but the documentation states that it supports it.
